The agency said the counterfeit drug maker is also selling "cyber-pharmacies" in the UK.
Pharmaceutical companies, the regulator said, sell drugs online without the approval of a medical professional and without the requirement to check that the products are genuine.
"The pharmaceutical industry is responsible for the quality of medicines, but it is not a responsible, reliable, ethical body to regulate drug quality," the agency said in a statement.
Pharmaceutical companies are regulated by the General Pharmaceutical Council, the regulator said.
In a statement last week, Pfizer said that the company has been selling fake versions of Viagra for months and that the company's website was shut down last week after the MHRA, the MHRA's health regulator, found counterfeit Viagra online.
The MHRA said that it had received two complaints from online pharmacies that customers had used the site to buy medicines in the past and that customers had also been told that the online pharmacy was operating illegally.
Pharmaceutical companies also sell drugs that are counterfeit, but have no real effect on the quality of a drug. The MHRA has not yet found any cases of this kind.
Viagra, the brand name for the drug sildenafil, is widely prescribed to treat erectile dysfunction.
